What is a MOL file?

MOL files mostly belong to SYBYL by Certara. MOL is a file format (also called 'Molfiles')from the Chemical table file (CT File) family used in chemistry (cheminformatics) and bioinformatics to describe molecules and chemical reactions. It was created by MDL Information Systems (now BIOVIA) as an open format to be freely used and they also publish its specifications. Molfiles hold information about the atoms, bonds, connectivity, and coordinates of a molecule.

Structure: The V2000 standard defines its structure as follows:

• A 'Header Block' which contains 3 lines: a title line, a program/timestamp line, and a comment line,
• A 'Connection Table' which contains a 'Counts' line, an 'Atom' block, a 'Bond' block, and a 'Properties' block,
• An 'END' line.

The V3000 standard adds an 'Extended Connection Table' to the file. These files are usually wrapped inside of a Structure-Data File (SDF).

Related formats: Other, less commonly used formats in the family are: RXN, RD, RG and XD. Because of their popularity, most cheminformatics software, as well as some computational software (such as Mathematica), can read a Molfile (or an SDF file).

Other associations: MOL could also refer to Module Playlist files - music playlist files used by the discontinued Mod Plug Player software.

How to open MOL files

You need a suitable software like SYBYL to open a MOL file. Without proper software you will receive a Windows message "How do you want to open this file?" or "Windows cannot open this file" or a similar Mac/iPhone/Android alert. If you cannot open your MOL file correctly, try to right-click or long-press the file. Then click "Open with" and choose an application. You can also display a MOL file directly in the browser:.
