When produced by sequencing software like Sequencher, these files store raw signal data that represents DNA sequence traces and chromatograms. This data is used to display the electropherogram in sequence analysis and is often viewed with tools such as SnapGene Viewer or 4Peaks.
In another use case, SQD files are created as note files following the Squid note file format. These are handled by software like Squard and serve to manage textual notes in a structured format.
A small number of SQD files use the internal JetDB format. In this case the file functions as a standard database file, and is used by applications like DIAdem for data management.
It is important to use the original software to open the file because each version uses a different internal structure.

How to open SQD files
You need a suitable software like Sequencher to open an SQD file. Without proper software you will receive a Windows message "How do you want to open this file?" or "Windows cannot open this file" or a similar Mac/iPhone/Android alert. If you cannot open your SQD file correctly, try to right-click or long-press the file. Then click "Open with" and choose an application. You can also display a SQD file directly in the browser:. The file type was created 10 years ago, but is still used today. Certain words are almost always found in the files, such as FFPFK and UUUUUUUUUUUU. Files like these are about alignment.
- 25% of all SQD files use the same file format, which have the signature 00 00 00 01 00 00 00 CC. The content consists of illegible binary data, which can only be read and interpreted by the associated programs. The files are often between 28 KB and 250 KB in size. The files contain the following words: FFPFK. These files can be linked to sequencing.
